ESMFold2 is Biohub's next-generation structure-prediction model built on ESMC language-model representations and a diffusion-based all-atom structure module. Unlike the original ESMFold service, ESMFold2 can model mixed biomolecular systems containing proteins, DNA, RNA, and small molecules, while still supporting fast single-sequence operation when an MSA is not needed.
On Neurosnap, researchers provide Input Sequences, optional Input Molecules, and either generated or custom protein MSAs. The workflow returns ranked mmCIF structures together with confidence metrics such as pLDDT, PAE, pTM, ipTM, and pair-chain interface confidence when available.
How ESMFold2 Works
Methodologically, ESMFold2 combines a large protein language model with an AlphaFold3-class all-atom diffusion structure predictor. MSAs can be supplied for harder targets, while single-sequence mode keeps exploratory runs simple and fast. Sampling controls such as Number Loops, Sampling Steps, Diffusion Samples, language-model dropout, MSA depth, and random seed let users trade runtime for diversity and reproducibility.
