Use AFcluster

Official Neurosnap webserver for accessing AFcluster online.

Overview

Predict conformational substates using AlphaFold2 on multiple sequence alignments. A clustering method by sequence similarity allows AlphaFold2 to sample alternate states.

Neurosnap Overview

The AFcluster online webserver allows anybody with a Neurosnap account to run and access AFcluster, no downloads required. Information submitted through this webserver is kept confidential and never sold to third parties as detailed by our strong terms of service and privacy policy.

Features

  • Predict alternative protein conformations.
  • Sample clustering based on sequence similarity.
  • Creates a 2D projection and cluster on the modeled proteins.

Statistics

Neurosnap periodically calculates runtime statistics based on job execution data. These estimates provide a general guideline for how long your job may take, but actual runtimes can vary significantly depending on factors like input size or settings used.

API Request

Access AFcluster using the Neurosnap API by sending a request using any programming language with HTTP support. To safely generate an API key, visit the API tab of your overview page.

Job Note

Provide a name or description for your job to help you organize and track its results. This input is solely for organizational purposes and does not impact the outcome of the job.

Configuration & Options

Service Inputs

The amino acid sequence you want to generate an MSA of for AFcluster subsampling. This may be blank if you provide your own MSA file. Warning: We query a 3rd party service to perform sequence searches, if you do not wish to share your sequence leave this blank and upload your own msa.

Allowed Types: a3m
Target MSA as an a3m file to generate clusters with for conformation prediction.

Advanced Settings

A 1D projection is used to produce the animation iterating over all the proteins. We recommend using UMAP for this but PCA will work as well.
